i don't think William Belle will be a villain in season 5. In the "letters of transit" he was trapped together with Astrid, Peter and Walter. That scene could be an indication that he is helping them (fringe division) to build the Anti-Matter machine that will wipe-out the observers, and were trapped later on inside the amber during their escape from the observers.
